Ok first off color management between X3 and X5 and onto X7 have taken some serious upgrades, so conversions between spot colors to RGB and CMYK will be different but you can do some setting changes that resolve some of the issues. First to understand what happens in X7 one has to understand what happened in X3. At the link below I have a combo book on X4 and older versions and X7. We will need to understand all the color management settings you use in X3 and attempt to duplicate them in X7.
